This talk from a few months ago includes a very high-level overview of the pipeline, though certainly not to the file level: <2015 LLVM Developers’ Meeting: Joseph Groff & Chris Lattner “Swift's High-Level IR: A Case Study..." - YouTube;

Other than that, this kind of basic documentation seems to mainly exist in the heads of the Apple folks on the swift-dev list. Unfortunately, most of them are on Christmas break right now.
