When opening index page of swift forums I see that I have one unread message (Unread (1)), however when I go into the page for unread messages - it's empty.

I can also see "Unread (1)" when I click on hamburger menu in top right.

Logging out/in did not help. Clearing the cache/cookies/local storage (I use Safari) and logging in again did not help either.

The problem seem to have been remedied by new "new" and "unread" messages.

IIRC, this can happen when a new topic is hidden. You get the notification of a new topic, but as it was then hidden it doesn’t appear in the list.
